What are some movies where the protagonist is unknowingly recruited by the actual "villain" of the story only to realize that the "enemies" are actually the good guys?

I'm trying to find movies where someone gets recruited by an organization/crew/person, etc and then they come to find out/realize that this organization is actually the villain (like, objectively the villain - not as a matter of perception or anything like that). The other half of that revelation being that the people the protagonist has been told are the "enemies" are actually the real good guys.

The only example that comes to mind is Wanted (2009), but I'm blanking on more.
